Do you have the DNS set up for the unmapped subdomain? If not, that could be what is giving you that message.

Domain mapping adds almost no overhead to your install. For SEO, make sure 301 redirects are enabled in your DM settings and that you have a primary domain set on each site that has mapped domains.
