If you set the mapped domain as the primary domain then your stylesheets should use that domain for the URL.

Admin dashboard is set to the mappeddomain.com/wp-admin if I had it the other way SEO wasn't ideal as a number of the links were showing as site1.domain.com

Doing that type of redirect from within WP is what I would consider a last resort (regardless of the plugin being used to do it). I recommend you look into how to do it with web server redirects.
